This depends upon the shape of the sun tunnel. If it is rectangular, then yes you can define a 3D object as subtraction solid, which would when applied to the roof to create a cut out in the roof. You could also create your own shape skylight window using the Edit Chunks tool. For a circular cut out , it should be possible if you created a hexagonal object or octagonal object which would represent a circular object.

Is there anyway to create sun tunnels/tubes to work with the auto roof construction like skylights.
