If you follow the flat roof video tutorial as the basis for creating a flat roof, you will then find that adding any walls above the roof are automatically cut by the roof. That's the way the software works, the roof always cuts the walls. Even adding a second building does not resolve this as the roof still cuts all walls. However I managed to create a parapet by using the lower beam feature. Adding a lower beam with the same dimensions of a wall allows you to create a parapet above the flat roof:
